  • Prevent over-pressurization, which can damage the column structure.

General Precautions Before Cleaning

  • Always check the manufacturer’s guidelines for solvent compatibility.
  • Flush out buffers or salts before switching to organic solvents.
  • Use HPLC-grade solvents to avoid further contamination. Perform cleaning in reverse flow direction whenever possible (unless the column is packed asymmetrically).

Initial Rinse (Removing Buffer and Salts)

Purpose: To remove any buffer salts that may precipitate in organic solvents.

  • Solvent: HPLC-grade water
  • Flow Rate: 0.5 – 1.0 mL/min
  • Volume: 10 – 20 column volumes

Example: If your column is 4.6 × 250 mm (~1.7 mL dead volume), use at least 20 mL of water.

Organic Rinse (Removing Hydrophobic Contaminants)

Purpose: To remove retained lipophilic (fatty) compounds and hydrophobic impurities.

  • Solvent: 50:50 Water : Acetonitrile (or Methanol)
  • Flow Rate: 0.5 – 1.0 mL/min
  • Volume: 20 – 30 column volumes

Strong Solvent Wash (For Stubborn Contaminants)

If step 2 does not fully restore the column, use stronger solvents.

  • Flow Rate: 0.3 – 0.5 mL/min (for strong solvents, lower flow rates prevent column damage).
  • Volume: 20 column volumes.

Final Re-Equilibration

Purpose: To restore the column to its normal operating conditions before running samples.

  • Solvent: Mobile phase used in routine analysis.
  • Flow Rate: Gradually increase to normal (e.g., 1.0 mL/min for 4.6 mm ID columns).
  • Volume: At least 10 column volumes.

Additional Deep Cleaning (If Peak Shapes Are Still Affected)

If standard cleaning fails, consider a reversed-phase regeneration:

  • Reverse the column direction (if allowed by the manufacturer).
  • Flush with hot (40–50°C) 100% methanol or isopropanol at 0.5 mL/min.
  • Rinse with water, then re-equilibrate with mobile phase.

Note: If backpressure remains high, the column may be permanently damaged due to irreversible contamination or frit clogging.

Tips to Prevent Frequent Cleaning

  • Use a Guard Column and replace it regularly.
  • Filter and degas mobile phases before use.
  • Wash the column after each run (especially if using buffers or ion-pairing agents).
  • Store the column in 50:50 Water: Acetonitrile (or as recommended by the manufacturer)
